At the start of the 16/17 season he signed a 2 year deal at Motherwell. So surely he would be out of contract now?

Only if he hadn't have signed a contract extension. Which he did in April.

People are saying he is a prolific goal scorer-on what basis over the last 2 seasons for Motherwell. I saw him play a few times season before last and even allowing for the fact Motherwell were having a hard time he didn't strike me as being anything special but he could have improved last season for them to give him an extension

They have signed Salmon but they will still need Bowman.  Salmon will disappear every year on a 3,000 mile journey.  🐟🐟
